I can't replicate this on master with the steps outlined.
I tried both the old X11-style shortcuts for cycling through layouts (set to
both shift keys together and as one comment suggested both control keys
together), the new method for cycling through layouts (set to the default
Meta+Alt+K), and jumping directly to an existing layout with a custom shortcut
(set to Meta+Crtl+D).
I tried it with the System Tray icon active, and with an extra panel widget
added to the panel (in case you meant that, as the system tray icon typically
doesn't need to be enabled manually).
In all cases, the input field I tested (this one in Firefox) kept focus.
Can you confirm whether this is still an issue for you, and if it is, give some
more information about your system and configuration?
