It could be Nepomuk setting directory notifications, Linux currently has no
other way to find out where a file has been moved to.

Note that this is not related to indexing. If disabling Nepomuk does not change
anything, it could also be related to NTFS checks. Try mounting it in Windows
and do a clean unmount there.
