Can you post a screenshot of the issue ? Do you know if PyMOL uses PyQt? If it
doesn't use, then, there is no reliable way to it to follow the KDE color
scheme. (I couldn't find information about the toolkit it uses).
Moving away from KWin to KDE (but I wonder if this is KDE related actually)
