On Debian sid+experimental, I have been using scim-bridge-agent-client-qt4 (and the GTK+ and Qt3 client packages) together with skim 1.4.5, and set up env vars thus:

% echo $XMODIFIERS $GTK_IM_MODULE $QT_IM_MODULE
 im=scim-bridge scim-bridge scim-bridge

All applications use input methods correctly.

skim itself still depends on KDE3 libraries.
