look out for all lines that contain an "error":

configure: error: missing required header GL/gl.h
ERROR: configuration failed for package "rgl"

Error : package 'bitops' was built before R 2.10.0: please re-install it

Error : package 'colorspace' was built before R 2.10.0: please re-install it
ERROR: lazy loading failed for package "effects"

The last two basically mean that you will need to update/re-install packages 
"bitops" and "colorspace", first. Pretty annoying that R doesn't just do that 
automatically, but hopefully, this sort of breakage will not occur too often.

The first error means that you will need to install the gl-headers. Probably 
packages libgl-dev (but I have not checked).
