that line got you a mix of two (or possibly more) different versions of R, and
that is the cause of the trouble. I agree the configuration is not quite
self-explaining, when you have more than one version of R installed.
Most of the time, the --with-r-home is all you need in those cases. Probably
./configure --with-r-home=/usr/local/lib/R
in your case.
Try that first, and write back, if it does not work for you.
Johannes' suggestion may also work, but in your case will likely leave you
with other problems. That trick is no longer needed in RKWard 0.4.9a.
(Configuration is - slightly - less obscure in the KDE 4 branch of RKWard).
