RKWard ignoring some configuration (working directory)

Fixed. The config cleaning was purely internal, all existing options
were supposed to continue working.

It's not impossible that there are other new config bugs, but this one
was specific to just this one setting.

I believe it never was. Is there even an official mimetype for Rmd?
That would be needed in order to make the association in our
.desktop-file.
