> rembedinternal.cpp:21:24: Rinternals.h: No such file or directory

It's the problem with the R-headers missing (or not in the include path), 
again. Check whether you passed the correct directory in the 
--with-extra-includes argument to ./configure. Maybe that path has changed, 
when you installed a different package of R? Simply try to locate the above 
two .h-files and specify that directory.
