This can't be done... in the clone configuration or better said:
    VGA connected 1280x1024+0+0
    LVDS connected 1024x768+0+0
you have two physical screens as viewports in the *same* framebuffer.. 

Actually that's how Xrand-1.2 works for any configuration. The desktop is one big framebuffer (in the OP case 1280x1024) with different views at it. The views can overlap partly or even completelly. Or can be put one above other, or besides the other.. etc.

What Plasma needs to do is detect overlaps and handle them in some way.
