[Owncloud] Whats with the second versions directory?

I upgraded from 4.0.7.

Maybe this update process didn't run, because I use the user_pwauth app.
This app didn't work out of the box with 4.5. I had to change two method
stubs. So the updater didn't know about these users at it's run.
