I should add that I renamed the file to the original attachment's name when
using "Save as" because of the strange name it got from KMail:
"thesis.pdf_[dR2463].pdf" --> "thesis.pdf".

Annotations made before and after using "Save as" were lost. 

When I decide to not rename, however, the annotations are not lost.
