I cannot confirm the initial bug report (gray background et al.), but I've only
tried to reproduce it with small LaTeX files (don't have a big one here). 

But I CAN confirm the related problem: when writing a LaTeX file in Kile, and
pressing Alt+7 to view the pdf, Okular will open it, showing the contents side
pane (with the document's table of contents), but NOT the icons of the
navigation panel (contents, thumbnails, ...), exactly as described. This is
indeed a MAJOR annoyance, because to hide that contents side pane I have to
press F7 twice: once to show the navigation panel, and another one to hide both
that navigation panel and the contents pane. 

Steps to reproduce this are simple. Write a LaTeX document with Kile or
whatever, and generate the pdf (Alt+6) in Kile. Now open that pdf file, either
in Kile (Alt+7) or directly from Dolphin; in both cases the content side pane
(but the navigation panel) will be shown initially.
