Can you explain "we have no way to change something in the documents we open"? I'm not sure I understand what you mean by that.

For PDFs, it would be great to annotate the way Adobe's tools do -- the results work for every PDF reader. Alternatively, Okular could store annotations in PDFs using XMP; there's at least one free implementation already: JempBox (BSD, Java).
