How about saving the .xml as an attachment in the PDF itself? 

I understand this doesn't work for PS and DVI (and only in okular, but at least it would survive moving, renaming and sending around) but I'm willing to guess most people would want to use it with PDF and still needs to change the PDF, but it should be vastly easier than adding another layer?
