The train from Linz to Nove Hrady runs via Ceske Budejovice (duh!), and takes
at least 3.5 hours, if you get a bad connection up to 4.5 hours.
As it should be easier to get a flight to Vienna Airport than to Linz I'd say
it's better to travel via Vienna, but your milage may vary.
