This is actually something Nepomuk will take care of automatically
starting with 4.7. We are currently in the process of merging the data
management service which will be the new central data hub. It does store
the creating application with every piece of information.
It also provides methods to only remove data created by a specific app.

Thus, there should be no need for you to do that.
