I have a similar problem in kde 4.4rc2 with kile:

1. start kile
2. set shortcut for "next" to something (doesn't matter if normal or
alternative)
3. save, quit kile
4. re-start kile, settings is not there any longer


Maybe this problem is somewhere in kdelibs?
