For sure, usablility of Kopete is an important topic. As you can see in Bug 167144, you are not the only one who thinks that there are too many/too confusing options with regards to the message handling. They were added in order to fix Bug 65019 and Bug 108967. Now, it has become more apperent which options are really used and/or useful.

Again, I do not agree on your general statement of "Kopete default appearence options are unusable". Obviously, it is a matter of taste, whether you prefer opening of new windows or firing of notifications. For me, a perpetual unsolicited opening of new windows would be unusable. Especially, in case of multiple desktops, it is important for me, that I can keep conversations on one desktop and still get a notification that a new message arrived, even if I currently use a different desktop (see Bug 65019 for a heated debate).
