FWIW, we solved the "Paste newlines" problem in Konversation (an IRC client) by introducing a paste dialog box that allows picking between going ahead with the paste, cancelling the paste or editing the paste. If the user choses to edit the paste he is presented with a text field that visualizes newline characters to remove them easily. The initial dialog box has an "Always do this" option, so one of the three variants can be defaulted to for the future (resetable via the "Warning Dialogs" prefs page in the settings dialog).
