Konsole's bookmark menu, icons and bookmark editor looks same as Konqueror's, giving a wrong feeling of they point to same bookmarks set. 
Recommended solutions: Change the boomarks menu icons with unique ones for konsole and title of bookmark editor window emphasizing the target set of bookmarks or perhaps consider using common bookmarks for Konqueror and Konsole ?
