Some applications implement their own mouse handling. The mouse wheel doesn't work for these kinds of apps (although it does in other terminals, like xterm, eterm and gnome-terminal).

A program which uses the mouse wheel this way is giFTcurs. (http://giftcurs.sourceforge.net/)
