Set kompare to use the -b option
Chose yourself two compareable files which only differ in some points.
Use unix2dos on one file.
Use kompare on both files.
Apply one ore more changes from one to the other file.
Now both files have the same newline characters.

Kompare should only replace selected lines, others should not be touched.
