I am only guessing, but I think you are missing a step somewhere.  I'm also not
sure if you are having problems with categories or tags, but I don't have any
problem with either.

I tried:
1) create a new transaction and select a payee
2) click the split button
3) create and save a split with a new category and a new tag.
4) create and save a second split with a different new category and different
new tag.
5) save the splits (Note you must explicitly save each new split and then save
all the splits.)
6) save the new transaction

I see both new categories in the category view and I see both new tags in the
tag view.

When you go back and look at the transaction and all the splits, is every
detail as you set it?  If not, you forgot to save at some step.
