Hmm, it's not only the transactions. The reference is also in scheduled
transactions and reports (maybe elsewhere).

One could get the list of all payees and then iterate over it while using the
return code of

  MyMoneyFile::instance()->isReferenced(payee)

to check if it is still in use or not.
