I prefer per .kra file than per-project :p. Creating a project is
something you do when you have an aim.. but in a creative process, you
don't necessary have an aim at the start. For the default, I was
thinking the user could save explicitly new default settings when he
found one he likes. I guess that really depend on what type of things
you do, if you work on very different tasks/projects, yeah saving
per-kra is an advantage. Maybe a mix of the two ? saved default setting
for new files, and per-file after the first save.

I'd like something where it's not necessary to switch an option if
possible : When I use selection, I don't try to make it pixel perfect
from the start (for the same reason you don't start a drawing by the
details, it make you loose the global feeling). Instead I create a rough
selection, and move it little by little to the good position, removing
or add some pieces of selections, then adjust the position again, etc...
until it looks good. So the moving and cutting is really sequential,
that's why I don't like much having to switch the tool or option too often.
I'll try to make a video when I have some time, it'll explain better I
think.
