how to seperate project files from source files in different dirs?

Hi,all:

If the project file and source files(under SVN control) are mixed in the
same directory,
when I do svn commit, project files will get involed which is very boring.

bwt:
If source files are placed in another directory, I don't know how to
configure and
make.
Anybody has suggestion?
