Doxygen, and transition from version 2 to 3

Hello.

I'm planning the migration of my project from Kdevelop 2 to 3, and I found a 
doubt about what to do with doxygen configuration file.

After opening the project with kdevelop 3, or creating a new one importing a 
KDE application, I noticed that a "Doxyfile" file was created in the root 
directory, and it seems that my old doxyfile was ignored.

Of course I can replace the contents of Doxyfile with my own configuration, 
but I'm afraid I will broke something, because the makefiles will expect to 
find it with another name.

There are also some files in the admin subdir (Doxyfile.am and 
Doxyfile.global) that I'm not sure what to do with.

Any suggestions?
