Compiling errors

Hello.
I have made a project with some subfolders to separate include files, main
*.c files and some libraries.
Of course I've added the new inclusion path to the relevant Makefile.am.
I can correctly compile files from the main project directory and if any
error or warning is raised by the compiler, I can double click on it and
KDev brings me directly to the relevant source line in the file.
When I compile a file from a subfolder everything goes fine, but if there
is any error or warning and I double click on it, KDev says it cannot find
the specified file in the project directory.
Am I supposed to specify anything else about project subfolders tree?
