Disabling GDB breakpoints doesn't work

I have also seen this behavior and your analysis of when it seems to happen seems to match my experience.

It seems that it works if I disable the bp's before starting the app.
But they are re-activated if I edit any file with breakpoints in the
meantime (on top of the duplicate breakpoints thing, which is not that
bad).

Also I still can't deactivate them once I hit a breakpoint.
