I'm sorry but I get the *.dox "for free" in "Project Options->Doxygen->Input->Input Patterns" every time I start a new project in KDevelop.

Are you sure you are looking at the HUGE textbox just under Input patterns?
Here it contains around 15 patterns rigth "out-of-the box".
