i think the problem is much more: how to figure out, if the project uses 
configure.in or a configure.in.in. If i see this correctly, using 
configure.in.in will read all subdirectories and create a nice configure.in. 
(I think during automake???) In case we have only a configure.in and no 
configure.in.in, we need to add the lines as Amilcar already pointed out.
