Yes, this sometimes happens, and it is very irritating. Weird thing is that it 
is not related to any higher CPU/memory usage.

On openSUSE TW I'm running Akonadi 16.12 and I don't have any major issues 
with it. KMail is so feature rich. I have some smaller problems I'm lazy to 
solve, which means they aren't serious issues. ;-)
My major issue with Akonadi/KMail is big folder. I have (IMAP or local) folder 
having over 10000 mails. If I enter that folder, it takes a minute for KMail 
to sort everything in threads and allow me to browse and select any mail...
