Answering my own question (and it's upgrade and not update):

mysql_upgrade --defaults-file=~/.local/share/akonadi/mysql.conf --
datadir=~/.local/share/akonadi/db_data/ --
socket=~/.local/share/akonadi/socket-main/mysql.socket

We'll see if that takes care of the startup errors.
