Depending on your distribution you might have to look in ~/.kde instead 
of ~/.kde4.

Yes, that's the correct spot to look at. To give some more information:
$HOME/Mail was used as location for the locally stored messages a long 
time ago. Somewhen during the KDE SC 3 cycle this was changed to 
$HOME/.kde/share/apps/kmail/mail. Some distributions did use other 
locations for some time.

If your messages are really in ~/Maildir then change the value of the 
folders[$e] entry to $HOME/Maildir. KMail/Kontact should not be running 
when you do this. After the next start KMail/Kontact should show your 
messages.
