The configuration file you are looking for is 
~/.kde/share/config/kmailrc (or ~/.kde4/share/config/kmailrc). Do 
enable this option for all folder replace all occurrences of
  PutRepliesInSameFolder=false
with
  PutRepliesInSameFolder=true
