There is an option on the "Folder" menu to remove duplicates that works
reasonably well.
I used to have this issue but its now pretty much gone since i changed from 1.
POP3 to Imap and 2.  Mysql to Postgresql for the backend, its very very rare
for me to get a duplicate now
