I still see this problem. This is KMail version 5.9.2 on Fedora 28.

   kmail-18.08.2-0.1.fc28.x86_64

I open some inbox 'Properties' with RMB and in General tab, there is 'Use
defailt identity' checked that makes every message start with wrong identity.
If I uncheck it, it will be there again at next startup.

I think the main problem is that Kmail stores part of the configuration into
Akonadi, not into configuration files where it should be and Akonadi is broken.
