Same problem here with Ubuntu 15.04.

Sometimes it was working after an akonadi restart but since one week spam rules
are never apply and I need to restart akonadi several times to have mail
filtered.

@Rewarp: type "akonadi stop", then wait the message in kmail to start it.
finally, select your new mails and apply all rules with Ctrl+J.
