This may be related to 'Rich Edit' mode, as well as Compiz.
KNotes notes change sizes when in 'Rich Edit' mode, and expands the window
size.
instead of making the internal part smaller like most apps(when adding a
toolbar, etc...), KNotes keeps the internal part the same size(the text area)
Note: I think KNotes should work like most apps for this, and shrink the text
area to keep the window size the same

To turn off/on Rich text:
Right click on note -> Preferences -> Editor -> 'Rich text'
