What kind of account is your inbox on? IMAP (online or disconnected mode)?
Maildir?
What kind of database is akonadi using (mysql/posgres/sqlite - check with
"akonadiconsole", Server->Configure Server, don't change the type here
though!).

I did modify my filers *a lot* of times, without running into this bug.
Try to also run "akonadictl fsck" from a terminal, maybe there are some
