i *had* this problem (filters weren't applied) with a setup of two POP3 accunts
and KDE 4.8. both accounts were configured to deliver mails to the default
inbox. after i changed one of them to put fetched mails in another local
folder, filtering suddenly worked again (i think i had to log out and back in
again).
