I am having the exaclty same issue:

fintan at fintanws3:~$ qdbus org.kde.NepomukServer /nepomukserver isNepomukEnabled
true
fintan at fintanws3:~$ qdbus org.kde.NepomukServer /nepomukserver
isFileIndexerEnabled
