I've noticed this behavior in kmail2/akonadi. In my case, replies weren't kept
in the same folder as the original message (even though the appropriate option
was checked) until I went into Settings -> Configure -> Identities -> (my
identity)

When the dialog opened it warned me that the sent folder doesn't exist anymore
and set a default local folder for this purpose. I then manually set the proper
sent folder and after this the 'keep replies in this folder' option started
working.

I can see two bugs here:
- the application should warn me about invalid folders sooner (maybe check
periodically? on initialization? when sending mails at least?)
- the reply should be kept in the original message's folder even if the generic
sent mail folder does not exist
