This is apparently two different bugs.

What Tom sees in #13 happens to me if I have the folder open while I fetch new
mail. (kmail 4.4.7 as packaged in Debian).

The issue I originally had (ignored flags disappearing globally) apparently
depends on the mail server.  I switched from Dovecot 1:1.0.15-2.3+lenny1 on
mbax storage to Dovecot 1:1.2.15-3 on maildir storage, and my original issue
seems to be fixed.
