I had a similar problem:

enabling 
"Options" -> your (for example) IMAP-ressource -> tab "advanced" -> "compress
folders" (3rd checkbox)

...solved it (so KMail deletes those mails).

If this solves the problem for others, its not a bug. But maybe KMail defaults
are problematic here (?).
