yes, this is an extremly annoying bug. Please fix ASAP!
My workaround is writing a cronjob:
*/5 * * * * sed -i '/debug-level/d' ~/.gnupg/gpg.conf
*/5 * * * * sed -i '/log-file/d' ~/.gnupg/gpg.conf 

Using ubuntu 10.04
