Sorry, but after one year I don't really remember what exactly happened. 
I am now on KDE 4.4 and it does not happen any more.
Anyway, every time I checked for new emails they appeared first in the inbox
and then disappeard but where still available in "All Mail". I know that "All
Mail" contains all mail. The only thing I noticed was that kmail behaved
different from Thunderbird for example which showed new email in inbox.
