I think I'm getting a better view of what's happening:

When I mark a mail as 'read', it isn't marked as read in the UI (it doesn't
change color). If I let it that way, at what I guess to be the next refresh, I
get a series of conflict messages.

By the way, I forgot to mention that in order to be sure it wasn't because of a
bad migration from 4.5, I destroyed all the files I thought were relevant in my
home directory : any *akonadi* in my home, any *kmail* in .kde4, any *mail* in
.kde4 (through find path -name *akonadi* -exec rm -rf {} \;).

So this occurs with a fresh install, I guess (or I have forgotten files).
