Hmm, OK, it's still not working right after all.

While the program is running, all is fine and new mail in ignored threads are
marked ignored (once I click into the folder). 
However emails that arrive while the program is turned off and then retrieved
(disconnected IMAP if it matters) and added to the thread are not marked
ignored (they show up as new, with all the other ones in the thread ignored).

If that is what others are seeing I've raised a separate bug (as the symptoms
are different) as #213456.
