When I change the "Reply to Sender" template in the "Configure Kmail" dialog
all message tags are lost. They do not appear on messages or in the "Message
Tags" tab of the "Configure Kmail" dialog.

The message tags are no longer present in the file .kde/share/config/kmailrc.
If I restore the message tags from a backup of that file then they reappear in
Kmail, both on the messages that had been previously tagged and in the
"Configure Kmail" dialog.
